I loved the lighting in the scene over the clouds where Hiccup encounters Valka and Cloudjumper. Knowing that Roger Deakins takes advantage of location to light scenes, I thought "Why is the lighting so warm and epic here?" Then I realized: There's just been a forest fire! This is what lighting looks like as it filters through smoke, especially nearer sunset.

Actually I think there wasn't a single scene where the lighting did not help convey the mood perfectly. The more muted color tones also helped with the overall darker theme.

The night scenes that take place on the water, and use the diffuse bounce light from the ocean.... the climactic scene that starts at predawn and ends in day--reflecting the first scene in HTTYD1...
